Made this terrarium with a professional 3 months ago (late october). It's been doing pretty good so far but discovered rotten leaves hidden under the arabica yesterday. Considering that there is only shnagnum moss as a substrate, what could have caused the dead leaves to decompose like that ? Fungi ? or maybe the few fruit flies i've seen sneaking inside the terrarium ?

Yes to fungi. Also some bacteria, found near coffee plants, can digest caffeine.
Spaghnum is likely to be a reservoir of fungus spores though.
