So I planted two apple seeds and two of them grew except they grew in the same pot. Will it be fine if I let them grow together or should I need to separate them? I'm scared I'll damage it if I separate it. What should I do?
Totally repot both! Try to take as much of the roots and dirt of one plant. Really try to not damage the roots. But yeah they’re compete each other out otherwise.

Yeah you’ll need* to separate eventually. Seedlings are delicate so you want to avoid disturbing the roots. I’m overly cautious and would actually wait until these are bigger – maybe another 6 months – before separating. Personally I find that seedlings at this size can struggle when transplanted so I try to keep the structure undisturbed and basically shovel as much of soil as possible with the roots (kind of like slicing cake rather than digging the plant out, if that makes sense).
I’m sure you know this already but just in case – apple trees grown from seed may not ever produce edible fruit, and getting any fruit at all can take like a decade. The tree itself is still pretty though, even without fruit, kudos for growing regardless!
*Need is a strong word in gardening. If this is an experiment you can continue to let them grow together, but they will eventually compete for resources, which can weaken both plants. Weak plants are more susceptible to disease. But if you keep nutrients up, they might be fine. It’s up to you really, but ideally they’d be separate, imo, just for the sake of uniformity.
