One of My Apple Seedlings Is Growing Spots on It’s Leaves. Can Someone Give Some Advice?

I have a second pot with a similarly sized seedling from the same apple (Fuji I believe) who is free of any spots at all. They both stay in the kitchen by the window facing west receiving most direct sun in the afternoon. I’ve been watering them once every other day or as the soil becomes dry. Let me know if you would like more info! I’m no expert so any extra insight would be really appreciated.

Apples get all kinds of diseases. Here are a few examples.

Maybe get yours in a bit more light and trim off the leaves with brown spots. Or leave them and see what happens.

And I’m guessing you know that even though you planted seeds from a Fuji apple you will not get another Fuji apple but something completely different.
