The baby leaves on some of my tomato plants are browning/look a little diseased. I understand they eventually yellow and wither but this doesn't look right. Do i need to be concerned?

You’re right that they normally wither and fall off, so no need for concern imo.
I do have to say that I have never seen solo cups with such little soil in them before! Fill them up!
If it’s only the cotyledons looking sad, don’t worry – you have enough true leaves that it’s okay even if the cotyledons fall off.
