Was getting great batches of healthy, green jalapeños until recently.
All of my jalapeños now are either half red, or mottled with black spots?
What is causing this, and will they still be safe to eat?

They are ripening. Perfectly safe
They are ripening. Still usable, likely hotter. If you want green jalapenos you need to pick them sooner.
Green jalapenos are unripe, they will darken and turn red when left to ripen. Just means you left them on a bit longer than the others.
They turn from green to red as they continue ripening, completely normal and they get hotter the redder they become. Then I make salsas hot sauces etc I normally make a batch with just greens for a milder taste and a batch with red ones for a spicier taste
I prefer red Peeners, honestly. They’re even better when they start “corking.” Where they get those dried out stretch mark looking things on them. Super tasty, spicy.
Ever had sriracha? Fully ripened red jalapeños is what they make it from.
I love red jalapeños. They take forever to get fully ripe so I’m usually too impatient! They are sometimes sold in grocery stores as “red Fresno” chilies but it’s the same plant.

I left some too long and they’re a beautiful deep red. Used then to make a marinade for a pork roast and people swooned over the flavor.
They’re just ripe! I am saving mine up in the fridge right now so I can smoke ’em. Chipotle peppers here I come!

Green jalapeños morphs into a red chipotle and eventually dry! You can leave them in a sunny area and they will dry out!
Peppers when dried are given a new name. Jalapenos become Chipotles.

I think the fully ripe red jalapeños taste much better.

Because they’re supposed to. Peppers don’t ripen and change color all at once. It’s a gradual process. Direction of light, nutrients and weather all affect how the transformation happens.
And just because you didn’t have something happen this way before doesn’t mean anything is wrong. Every season is different. Every plant is different. Every pepper on the same plant is different.
I’ve been growing peppers for decades. This year we’ve had a cooler than normal summer. Most of my peppers this year went from green to solid black before they turned red. Several of them even kept large patches of black. They’ve actually been really beautiful. But that’s nature for ya.

Yes safe to eat. I LOVE the red green mix stage. They will be hottest if you pick them just before they turn red.
Full red seem a bit milder to me, but the Jalapeño flavor is more pronounced.
Do a taste test to see which you like better.
When they turn red they usually get hotter than shit just a heads up. I’ve had that surprise and it’s not a fun one.
