Looks like tannins that leached out of driftwood and/or leaf litter. Doesn’t have to be a bad thing! Check out blackwater aquariums, some folks love tannins in their water.

I think you’re supposed to only fill it about 3/4 of water.

Am I seeing clams at the bottom. If so, then they may have died. Organisms from still water environments are better suited to ecosphere conditions. Although I have seen some really neat enclosures, I like to use containers that are wider and longer than they are tall so that I have comparatively more surface area than depth.
