Since Thanksgiving, I've been propagating this red emerald(?) cutting that I accidentally lopped off my Grandma's 30+ year old philo, and he's finally really sprouting some roots and even two aerials. I'm hesitant to pull him out to check for secondary roots, and I'm also unsure of what size pot to put him in. Is this 3x3ish pot too small? And do you guys think he's ready to move to another pot in general?

I would get a pot about the same size as the cup is. With some good soil & he’ll be hapy.
That is so beautiful I hope to find a baby philo that looks similar that to start my collection.
I cannot see a reason to NOT keep him growing in the cup.
Buuuuut if you’re set on repotting, I think the indicated container-pot is too large for its rootsystem right now and you’d run a greater chance of overWATERing it.
You should keep it in the perlite longer until you see the roots through the cup.
